Do you happen to have Object Desktop installed?  I was having problems with some folders and it was 
related to having various choices selected that related to sort options (ie: always maintain order, 
or folders first) and having those options checked in more than one application (OD, XWP, DT).

Removing the options from the Object Navigator, part of Object Desktop solved this problem.  If you 
don't have OD, then I'd look at your setting options in eCenter or XWP and also the sort settings 
of the Desktop properties.  I'm just guessing that perhaps one application is fighting another 
application.
